Y-DNA testing clearly shows a surname/DNA switch prior to John. Y-DNA clearly indicates a branching off from Fathaigh (anglicizations: Fay, Fahy, Green) sometime between about 1200/1300 CE and John's birth circa 1768). The most recent Y-DNA Big Y match was a Fathaigh living in County Galway. Currently his descendants share a block of 8 SNPS under M222>>DF105>FGC23742>A1206>FGC23739>BY11687>FT12671>BY183163>FT96339>FT96353

A1206 appears to be associated with Ui Fiachrach Aidhne surnames (some say that the Fathaigh were Ui Maine who are ZP77, others that they were Ui Fiachrach Aidhne whis is where most Fathaigh appear to be falling, though both origins may be true).

FGC23739 appears to be associated with the Shaughnessy branch of the Aidhne.

BY183163 appears to be a Fathaigh branch of the Y-DNA Tree. There is a Goff and a Sandidge directly under it that don't share any private SNPs and nobody else who matches has tested there. It then has three branches where everyone is named Fay or Fahy, other than my Flanagans:

FT12650 (a Fay and an Engle individuals, the Engle descending patrilineally from a Fahey)

FTB33334 (three contemporary Fay individuals closely related)

FT96339 (a Fahey in America, a Fathaigh in County Galway, and my 2 Flanagan testers on a branch of it, FT96353)

BY183163 can be tested as an individual SNP at YSEQ, located in Germany (https://www.yseq.net/product_info.php?products_id=107303).

Any related Flanagans will fall under FT96339, as likely would a number of Fathaigh since it is assumed my Flanagans did not branch off that early.

My assumption is that he was born in Colonial America but that is uncertain, and the how, when, and why by which my Flanagans/Fathaigh came to be in Colonial America is unknown. A recurring given name in my Flanagan line is Bryant.
